Design: Presumptive Salmonella isolates were collected from chromogenic agar plates following selective culture of wastewater samples. Isolates were sub-cultured onto TSA plates and multiple colonies of each isolate were collected per TSA plate. Modified methods from the Qiagen Blood and Tissue DNeasy kit handbook were used to lyse colonies. Colonies were resuspended in ATL buffer with proteinase K and incubated at 56C for two hours. QiaAmp HT DNA extraction kit (Qiagen) with the QiaCube device (Qiagen) was used to purify the DNA. DNA concentrations were measured using One-DNA kit (Promega) with the GloMax fluorimeter device (Promega). The Illumina Nextera XT DNA Library Preparation Kit, and Nextera Index Kit v2 were used to prepare isolate DNA for sequencing with the NextSeq550 platform (Illumina Inc., San Diego, CA, USA), following the manufacturers instructions.

As part of the Pathogen Surveillance in Agriculture Food and the Environment (PATH-SAFE) programme, this study was designed to take a snapshot of the diversity of Salmonella in wastewater from across Scotland using Whole Genome Sequencing (WGS). Strains successfully sequenced were isolated from samples of 44 sewage treatment works between November 2022 and January 2023 by the Scottish Environmental Protection Agency (SEPA).
